Breakfast Quesadillas

I make some version of this at least twice a week. It started as a lazy morning shortcut and turned into one of the recipes my family requests the most. The trick is cooking the eggs directly in the skillet and laying the tortilla right on top so everything bonds together. No assembling, no falling apart, just one pan and about 8 minutes.

What I love about this recipe is how adaptable it is. I have gone through phases with the fillings. Right now I am on a pepper jack and bacon kick, but last month it was all about pesto with mozzarella and spinach. You can load these up or keep them simple with just eggs and cheese. Either way, the melted cheese creates this seal between the tortilla and the egg that holds everything in place. With eggs, cheese, and a protein like bacon or sausage, you are getting around 25-30g of protein per serving without even trying.

For the tortilla, I have tested pretty much every low-carb option out there. The Mission Carb Balance tortillas taste closest to regular flour tortillas (1-6g net carbs depending on size, but they do contain gluten). For gluten-free, I rotate between Crepini egg wraps and EggLife wraps, both zero carb. If you are already making egg white wraps, those work here too. I prefer the egg-based wraps for a crispier edge because they brown up faster in the skillet.

The recipe card calls for 2 eggs, and that is how I make these most mornings. The 2 egg layer is thick enough to feel like a real meal, especially with a larger tortilla. When I want something thinner and lighter, I drop to 1 egg and it still crisps and folds the same way.

My favorite filling combinations right now:

  • Classic: sharp cheddar, air fryer bacon, a little salsa on the side
  • Southwest: pepper jack, air fryer breakfast sausage crumbled up, avocado slices
  • Italian: mozzarella, pesto, fresh spinach
  • Simple: just eggs and colby jack with a few dashes of hot sauce

For cheese, sharp cheddar or pepper jack melts the best because they go gooey without getting rubbery. Mozzarella works but it gets stringy and pulls the fillings out when you bite. I usually do a mix: cheddar for melt, pepper jack for flavor.

The biggest tip I can give you is to not overcrowd the fillings and keep the heat at medium-low. I used to crank the heat thinking it would crisp faster, but all that does is burn the outside while the cheese stays cold in the middle. Another trick I picked up from a reader: cook the bacon in the same skillet first, then use that fat instead of cooking spray. It adds a layer of flavor you do not get with a neutral oil.

This is one of my favorite ways to get breakfast on the table fast. I can have one ready in about 8 minutes, and they are totally portable so everyone can grab theirs and go. If mornings are hectic at your house like they are at mine, you can meal prep a batch on Sunday and reheat them throughout the week. To keep them keto, just grab a low-carb tortilla or egg wrap. The fillings are completely up to you. I rotate between smoky sausage, crispy bacon, avocado, pesto, and spinach depending on what I have in the fridge.

Which Low Carb Tortilla to Use

There are a lot of tortilla options out there now, and I have tried most of them. Some are wheat-based and contain gluten, but those taste the closest to a regular flour tortilla. Others are gluten-free, made with nuts and seeds. And if you want a carnivore-friendly option, go with egg crepes or wraps.

  • Low Carb Wheat Based Tortillas: these are very similar to flour tortillas but range around 1-6g net carbs per serving. They contain gluten.
  • Egg Crepini: zero carb, egg based, gluten-free. I like these for a crispier edge.
  • Egg Wraps: zero carb, egg based, gluten-free

One thing I learned the hard way: warm your tortilla for about 30 seconds before you start. A cold one straight from the fridge can crack right down the center when you fold it. I warm mine in the dry skillet while I prep the eggs, and it folds without any resistance. The egg based wraps like Crepini and EggLife are flexible straight from the fridge, so they skip this step.

Filling Ideas

The best part about this recipe is that you can customize the fillings however you want. I go through phases. Right now I am all about pepper jack and bacon, but last month it was pesto with mozzarella. Try different cheeses, proteins, vegetables, and sauces until you find your favorite combination.

Here are some filling options I rotate through:

  • hot sauce (I keep a bottle of Cholula next to the stove for these)
  • sour cream

If you are dairy-free, skip the cheese and load up on avocado, protein, and veggies. The egg layer still bonds to the tortilla on its own, so you do not lose the structure.

How to Meal Prep and Freeze

I make these fresh most mornings, but when I know the week is going to be packed, I prep a batch on Sunday. These freeze and reheat better than most breakfast foods I have tried.

To freeze, I arrange them on a baking sheet lined with parchment paper and flash freeze for about 2 hours. Once they are solid, I stack them in a freezer-safe bag with parchment between each one (keeps them from sticking together, learned that the hard way). I have kept them frozen for up to a month with no issues.

To reheat:

  • Microwave: wrap in a damp paper towel and microwave for 60-120 seconds until heated through
  • Oven: place on a parchment-lined baking tray and bake at 350 degrees for about 10 minutes
  • Air Fryer: my favorite method. 360 degrees for 4-5 minutes and the tortilla gets crispy again like it was just made

I usually serve mine with salsa, sliced avocado, or a little sour cream on the side. For a bigger spread, I will make a batch alongside keto french toast or air fryer hard boiled eggs so everyone can pick what they want.

  1. Scramble the eggs

    In a small bowl, beat eggs until combined.

  2. Start making an omelet

    In a non-stick skillet large enough to fit the tortilla, heat to medium and spray with cooking spray. Pour in eggs and swirl the pan to coat the bottom of the pan. Lower the heat to low-medium.

  3. Sprinkle some shredded cheese

    Sprinkle about 2 tablespoons of shredded cheese on top of the egg mixture. This will help the tortilla stick to the eggs.

  4. Add tortilla

    Lay down tortilla on top of egg and cheese. Let sit for 30 seconds then flip so that the tortilla is on the bottom and egg is on top.

  5. Add toppings

    Sprinkle remaining cheese on top of the egg. Add toppings like bacon, sausage or vegetables if using to one side.

  6. Fold the quesadilla

    Flip other side over on top of toppings and let cook for 30-60 seconds. Flip to the opposite side and let cook for 30-60 seconds.

How many carbs and calories are in this breakfast quesadilla?

The recipe card version comes out to 375 calories, 1g net carbs, 3g total carbs, and 25g protein for the whole quesadilla, using a zero carb egg wrap like Crepini or EggLife. If I use a Mission Carb Balance tortilla instead, the tortilla adds 1-6g net carbs depending on the size, so the whole thing lands around 2-7g net carbs.

Can I make breakfast quesadillas with corn tortillas?

You can, and the method works the same way, cooking the eggs in the skillet and folding the tortilla over. But corn tortillas are not low carb, so I do not use them for this recipe. I swap in one of the low carb tortillas or egg wraps covered in the tortilla section above and the technique does not change at all.

Probably fifteen or twenty of these in by now, twice a week since I found the recipe. The thing that took longest to figure out: pull it off heat about thirty seconds before it looks done. It keeps crisping from residual pan heat, and mine were snapping instead of folding the first several times. I also started spreading the first cheese layer all the way to the egg edges so every bite gets some melt (dry corners were killing me). Jalapenos go under the second cheese layer before the fold, or they slide out when you cut it. 1g net carbs and 25g protein. Not much reason to eat anything else in the morning.

Cheese in while the egg’s still wet. That’s the part that locks it. Tortilla on top before the flip so the egg can fuse to it before you turn it. Spent weeks doing it the other way and kept losing half the thing to the pan. One more thing that helps, freshly grated block cheddar instead of pre-shredded. The anti-caking powder makes pre-shredded slippery against the egg.

Plant-based shreds take longer to melt into the egg, yeah. I’d go medium-low and give it an extra 2 minutes before the flip. Violife actually melts pretty well. Daiya works too but can stay a little clumpy.
